Alerts allow you to monitor your analysis for specific analysis conditions. For instance, if you experiment comprised ten tubes per time point, and the debris needs to be gated out of each tube, you should make sure that the amount of debris in each tube is relatively constant. In other software, you would have to have a table of the percent debris in each tube and manually inspect it to make sure they are similar. With FCS Express Version 3, you can set up an alert that checks this condition for you and warns you automatically. You can set up as many alerts as you like, to ensure quality data analysis.
